I really stacked here... I cannot even apply the other DarkKnight skins that are available... The only one that works is the default one!!

I have the same issue - works with admin pages but not with the main site. Very frustrating.

Ok, I found the solution!

EVERY page in DNN6.x has a selection for skin. It seems that the default setting is NOT "Default", but "Dark Knight", so when applying a new skin, those pages are not affected. If you change the skin and containers to "Default" on those pages, then the skin is applied correct. However, you can have pages with different skins.

WHY, WHY!!! Yeah that is the problem. What a mess.... it's bad enough to still fill pages with crap but now apply skins/containers to the page itself?

@Brian: why not? Setting a skin/container to a page has always been there! I have sites (ever since DNN 4.x) that use different colour variants of the same skin/containers on different pages and I couldn't do that if all pages had to use the skin dictated by Site Settings.
