If I understand it right, I have similar problem and no solution until now.

I use custom query which takes points from some table (not default map_points, but it does not matter). The points are displayed correctly, however one additional point is displayed at the centre of the map. This additional point is the one that I can see when setting map properties.

I cannot remove this point from the map!

I do not have any points in default map points table. Where this point is stored and how can I remove this useless marker from the map?

Not sure if this will help you with your centering problem Arjan, but there is was a post recently which helped me to remove the initial point that seems to get stuck on the map. Should definitely help the others  two people having problems and may help to resolve yours as well...

Rather than post the details again, search for the post made by greg croasdill on 3/16/2009 (currently still on the first page of this forum's posts as I write this) - the solution worked for me.
