Was the "Store_01.00.00" folder under the DesktopModules folder? Can you provide any additional info about your configuration?

The problem you described did not occur when the Store module was installed on several sites for testing.

Yes it was under the DesktopModules/Store folder and it looks like all the files that did not have a path statement in the DNN file ended up in this additional folder.

I'm using Visual Studio 2005, with a dotnetnuke starter portal, and SQL Express database. The DNN file looks good so I'm not sure why it installed that way.

I encountered this same problem, and also have the Module 'Categories' installed:

Another person reported duplicate ModuleDefinitions problem. The problem can be solved "by editing store.dnn in the pa, replacing Categories with Store Categories."
