Oh, I thought you were asking if you could remove that file, and in doing so, remove that section.  I believe the if one of your controls inherits from PortalModuleSettings, it will show up in the default module settings page.  I am assuming the Settings.ascx page is the one that your original template is using for this purpose, so I would suspect that if you remove that file from your module (including .dnn install), you will no longer have that section.
