Is it possible to have more than one store?  Say i wanted a store to sell my products and a seperate store for some of my subscribers to sell their products?

I realise it may not be possible or ideal in a portal, could i add a child portal (say www.mydomain.com/customerstore) and add it there without affecting the main store?  I could possibly cheat then and iframe it into the main site.

Right now the data schema only supports one store per portal, but I think we are going to change that. So, until then, you will need to create a separate portal for each new store.
